hop of those help? After a quick read it seems like you're trying to read the data as if it's a dictionary, when you should use: config.get(section, data)
EG:
code :
...
config = ConfigParser()
config.read(filename)
...
configOptions.port = config.getint('Server', 'port')
configOptions.host = config.get('Server', 'host')
configOptions.quoteFile = config.get('Quotes', 'file')
...
def setValue(parser, sect, index, value):
    cfgfile = open(filename, 'w')
    parser.set(sect, index, value)
    parser.write(cfgfile)
    cfgfile.close()

help you fix your problem ConfigParser.ConfigParser() is a subclass of ConfigParser.RawConfigParser(), which is documented to behave this way:

Any of those help Here is a simple trick/workaround: Instead of a comment, put REM_x= in front to turn the comment into an option (which your code will ignore):

REM_1=Very important comment

To fix this issue according to docs lines starting with ; or # will be ignored. it doesn't seem like your format satisfies that requirement. can you by any chance change format of your input file?
edit: since you cannot modify your input files, I'd suggest pre-parsing them with something along the lines:
