Binding CustomXml to Headerpart

This might help you take a look at the implementation using reflector. There you can see that the MainDocumentPart defines some Constraints regarding the parts that can be added. These definitions are made in the GetPartConstraint() method (This method is derived from the OpenXmlPartContainer).
The GetPartConstraints() method of the MainDocumentPart defines that CustomXmlPart is allowed. The GetPartConstraints() method of the HeaderPart does not defines that CustomXmlPart is allowed. --> That is the reason for the Exception.

I think the issue was by ths following , It's not the same as PowerPoint doesn't have Content Controls like Word. That said, you can bind almost any object in PowerPoint with CustomXML (see "CustomerData" in the object model) and make your own repeaters through code.

OpenXML replace specific customxml part of word document

like below fixes the issue Use the FeedData() method of the CustomXmlPart instance to replace the XML of the custom xml part. The FeedData() method at first truncates the stream of the part, then writes the new data to the part stream. So, you could use this method to replace the XML in an existing custom xml part.
code :
MainDocumentPart mainPart = mainDocument.MainDocumentPart;

Dim parts = mainPart.CustomXmlParts

For Each part As CustomXmlPart In parts

  Dim ms As New MemoryStream
  Dim xtw As New XmlTextWriter(ms, Encoding.UTF8)

  ' Create your xml.'

  ms.Seek(0, SeekOrigin.Begin)

  part.FeedData(ms) ' Replace old xml in part stream.'
